In Dynastrip, you can choose that "marks" folder, and it separates the marks form the image when you "print" the template, but I see no option of that in Preps. So in other words, Automation Engine is "looking" for the marks but they are not there because there is no way (that I know of) to direct them there. I hope that makes sense.

Preps will always put it at the gripper on side B when choosing perfecter as the type of run.
That picture i sent works out perfect (pardon the pun) its on the tail on each side...remember Preps is already flipping the pages for you once you choose perfecting. so you want the bars at the tail or middle if there is room.
You should always have your color bars at tail/back edge...middle if it is necessary, like on book block layouts that leave no room at the tail you will have double that space in the middle so it fits easier in that scenario.

I think you have a ways to go before learning that but it is a game changer for sure.
You could also include a slug or any other mark you wish and add them all at once.
